A very good museum in La Rochelle.

Allegedly the floor on geology/palaeontology is very good, but closed at the moment. Most of the rest of the building seems to have been renovated fairly recently. Seems to be a bit of a nationwide phenomenon - most of the museum, especially the vivarium, at Tours was closed for work; and the whole museum in Bordeaux.

Nottingham
Nottingham has a small but good in parts NHM in Woolaton Hall:

including very good, recently reorganised sections on mineralogy and entomology

Parasite Museum
This might be of interest if you're in Tokyo:
Meguro Parasitological Museum : About Us
Makes you wonder what you'd buy in the shop or whether you'd risk the restaurant .....

Liverpool World Museum has a fairly good Natural History section ( far better stuff 'out the back' - which I suppose is common to all ) and really helpful staff. If you take something really weird in then someone will know what it is.

Edinburgh doesn't have a dedicated Natural History Museum but there's a lot of good stuff in the National Museum of Scotland. National Museum of Scotland
On a good day it's worth going up to the roof of the new block which has been 'furnished' with vegetation, past and present, of Edinburgh and the Lothians.
